Newport retained the two counties silverware on a dramatic night at Aylesbury.
Flackwell Heath missed a couple of good first half openings.
The Swans, making their fourth successive final appearance, took a 67th minute lead through Darren Lynch.
It seemed enough but with just two minutes to play Danny Jordan levelled for Flackwell Heath.
Extra time produced no further goals, so it came down to penalties.
Jordan and Adam Durrant scored the first two Flackwell kicks as did Richard Armstrong and Liam Smyth for the Swans.
When veteran keeper Paul Warnecki saved Daniel Tripp's third kick for Flackwell it was advantage Newport and Daniel Nti duly fired them ahead.
With the pressure on Jamie West failed to hit the target for the Hellenic side and Scott Mulkern slotted home to keep the trophy in residence at Willen Road and give Newport some reward for a fine campaign.

NEWPORT PAGNELL TOWN RETAIN SENIOR TROPHY
Newport Pagnell Town of the United Counties League retained their hold on the Berks & Bucks Senior Trophy with a win on penalties against Hellenic League opponents, Flackwell Heath. In a closely fought encounter the teams ended on one goal apiece after 120 minutes of football and it was the North Bucks outfit who kept their cool to prevail 4-2 on penalty kicks at Haywood Way, home of Aylesbury Football Club.
The early exchanges in the game went to the Heathens and Adam Harman somehow contrived to put his header wide from a free kick after 7 minutes and then had his powerful low shot well saved by veteran Newport keeper, Paul Warnecki. Newport defended tightly for the rest of the first half but their opponents should have gone into the lead just before half time when Adam Paget blazed over the bar from 8 yards out.
Newport started the second half in sharper fashion but when Dean Buss had a shot saved by Sam Southerden, Danny Jordan's follow up was ruled out because the latter was in an offside position. Luigi Rocco's influence in midfield increased as he used his pace to create opportunities for his team and on 64 minutes Shan McBride's clever one-two with Vinnie Shrieves produced a great save from Southerden. The pressure finally told when Darren Lynch tucked the ball home 2 minutes later from six yards as Darren dykes cross come shot fell kindly at his feet.
The Heathens responded and Nathan Poulton was denied by Warnecki as he saved his powerful header. However, with 3 minutes of normal time remaining, the previously faultless Warnecki dropped the ball from a corner and the ever present Jordan tapped in to equalise for the South Bucks team.
Extra time followed with neither side gaining an advantage but eventually the deadlock had to be broken by a penalty competition with the decisive kick coming from a jubilant Mulkern.
The Trophy was presented to Newport's skipper, John Thorpe, along with medals to both teams and the match officials by Mr. Bill Gosling, President & Life Member of the Berks & Bucks Football Association.
